So there is a feature to mark the filtered text in notepad++. So once I marked the text when I search again for some other text I want to mark it with different colour.

Go to 'Style Configurator' pop up, in your selected theme (ie/ Choco), in language choose 'Global Styles' then in style choose 'Selected text color'. Here you can change the 'Background color' value to one that suits you.
OK, Go in Menu Settings->Style Configurator-> than in "Langugage" List select Global Styles. After in Style list select "Selected text colour" and after you will get screen as shown on screenshot. On right side of window you will be able tyo change colour of selected text.
The Syntax Highlighter is short and easily modified by going to Language > Define your language and selecting choicescript in the User language menu at the top of the new window. This will cover editing the syntax highlighter in Notepad++.
So when you select the filter text first time, right click and select a style token to apply. And then go ahead with your next filter selection.
An example image is below , where I first filtered PM text and right clicked on it and applied a style token. After which I went on to select a new filter text datetime
