I would like to disable keyboard shortcuts Command-W and Command-Q in Mac OS X 10.8 Mountain Lion.
This is because they interfere with emacs commands which I run from inside a terminal running from xQuartz. How can I disable the keyboard shortcuts?
Select “Keyboard” from the list on the left side of your screen. Click on “Shortcuts” in the list of settings across the top of the window. Once inside “Shortcuts,” uncheck the box next to each shortcut to disable it.
Choose Apple menu > System Preferences, then click Keyboard. Click Shortcuts. From the bottom of the preferences window, select the checkbox “Use keyboard navigation to move focus between controls.” (In macOS Mojave or earlier, this setting appears as an “All controls” button.)
The shortcuts are defined as the first few bookmarks in your Bookmarks Bar. You can see which bookmarks are defined by going to Bookmarks → Favorites Bar. Since they are menu items, you can disable them by remapping them to something else. Open System Preferences → Keyboard → App Shortcuts.

I reached this page because I wanted to disable command-h (hide application) which is not shown in System Preferences. This is my solution.

Note that you can also set a keyboard shortcut for a specific application.
